I have over 140+ mods and did not have an issue until this problem arose about 10-11 days ago (or so). I am currently researching this issue and trying to find people who can help solve the problem. To fix it, verify game cache, which brings back the dirty DLC. esm's, you will CTD in certain areas of the map, in the same spots EVERY TIME. This will start an endless loop because once you clean those DLC. To fix it, googling the issue will tell you that you will probably have to verify your game cache via Steam (Library, SSE (R-Click->Properties->Local Files)). By the way man, if you clean those mods, you may get some random CTD'ing, as you will read in my post. Ok so now I'm for SURE something batty is going on here. One of the many reasons that you should always read every mods description carefully and not just go to the mod page and blindly download and install that mod. Having said that there is one popular mod, I forget the name, which has UDR's in it but the mod author specifically tells you not to clean those UDR's as they are necessary for that mod to function properly. This pertains to ITM's only, if a mod has an UDR it is alright too clean that although this is rare as most responsible mod authors are very good about not leaving UDR's in their mods.

You should only clean a mods esp if the mod author specifically tells you if it is alright on his mod description page. LOOT cannot tell if ITM's for mods are needed for that mod to function properly. LOOT will tell you that some of your esp's need cleaning but you should only clean the four esm's Update,Dawnguard, Hearthfire, and Dragonborn. Gopher has an excellent and easy to understand cleaning guide tutorial video which I would recommend. You can narrow it down by including "cleaning guide". If you google TES5Edit you will get a number of hits which will include tutorials. In other words it is the same tool just adapted to that particular game. The guide is good for for all iterations of TESXEdit where X is the game.
